Norwich City Council says a small number of remains were uncovered as contractors continued clearing the former shopping centre ahead of its major redevelopment.
They are believed to be associated with part of a medieval churchyard which once occupied land within the area.
Archaeological specialists are now carefully investigating the discovery alongside the ongoing demolition work.
The council says the remains will be treated with dignity and respect throughout the process.
The discovery was not unexpected because of the long history of the site and archaeological investigations have been taking place alongside demolition.
Anglia Square is being cleared as part of a £350 million regeneration project which will eventually provide around 1,100 new homes, alongside shops, leisure facilities, public spaces and community uses.
Demolition began earlier this year and includes the removal of major structures such as the former Sovereign House government offices.
The council says the archaeological discovery is not expected to cause delays to the wider redevelopment programme.
Work will continue alongside archaeological investigations as experts establish more about the remains and the historic churchyard from which they are believed to originate.
